Is there a way in the D3 Editor to rotate an entire level in a clock-wise or counterclock-wise fasion?

Not that I know of.
The only workaround I can think of is to rotate the individual rooms. If the portals still line up after that, you don't have to worry about reconnecting them.

yeah.. the guys over on PD suggested that I select the entire mine and try moving it that way.
Haven't tired eyt. too many other things going on.. like a nasty cold.

Why do you need to do this? The only reason I can think of is that you built a CTF map and realized the flags didn't align in their bases.
