tl;dr - Al had a parody idea and asked Gaga for permission to write it and donate profits to Human Rights Campaign. "She'd have to hear it", they said, so he recorded the whole thing, and then got turned down. Since he won't sell something without permission, but won't let work go to waste, he released the video on youtube. Later that day Gaga contacted him and said she loved the song and he had permission to use it on his album, and that her manager denied permission without consulting her.

Two months is nothing. Six months may pass by the time I hear something about a celebrity. If I ever hear something about them at all.

Whenever I hear stuff like that, it just really shows how much a singer/artist really are not in charge of their own career. From what I understand, Lady Gag gag was a big lifetime fan of Weird Al. Stuff like this is just proof of why the entertainment business is going to hell in a handbasket and dragging everyone else with it.
