Where's the animated light tool in the newest DLE?

I can't seem to find that circular screen where you can edit the light animation. Most of my new level's lighting will rely heavily on that, so I wonder where to find this option, haha.

There're three tabs next to the texture alignment window, you can switch that window between texture alignment, lighting, and one other thing that I forget right now.

The other one is texture projection. It took up a little too much space to fit on most monitors so I ended up splitting it.
Of course, the trade-off is TABS, TABS EVERYWHERE

Can this function be used with textures which aren't traditional light sources? I want to make walls flicker by themselves, that is to say switch from 0% brightness to a positive value back and forth. Is it possible to do in regular Counterstrike, or at all?

Flashing lights were added in version 1.1 of D2, reading off DNet's specs, which means they aren't used in Counterstrike. You could add them if you edited and re-saved those levels, but obviously it wouldn't be the original campaign at that point. You don't need the Vertigo expansion to use/see them though.
And it looks like flashing/blastable lights are stored per-side - I don't think there's any requirement that it be the secondary texture. So you can probably just use the texture's brightness slider to make it a light, and work from there.

I tried to do it but couldn't get it to work, so maybe I'll try a few more times.

Yeah, I treid to set a strobe pattern on one of the walls in a hexagonal corridor (1 cube top, 1 bottom) - it didn't flash at all, instead it lit the whole segment with constant light.

Um... Just make the secondary texture on the side "Empty - Light"
